Yes, the shoe should be removed along with the glass. Get a service manual.  The process of reinstalling the glass  (with the newly reattached shoe) is explained as well as how to correct any glass alignment problems.  There is at least one thread (may be a sticky) here on the forum about re-glueing the glass into the shoe.  There is also a Youtube video I have recommended before by West Coast Classic Cougar (google it) about gluing the glass.  Ford Motor used the same technology for only one or two years until they wised up.  Joe

You'll want to get a shop manual as you'll need it for the tedious black art task of adjusting the door glass once you get everything back together. In the meantime:
Remove outer weatherstrip on top edge of the door. (You'll want to buy new ones in advance of starting this project). Then locate the retaining nut for the plastic glide piece that attaches to the front edge of the metal shoe at the lower front of the door glass. Loosen the nut enough to let the glide drop out of the slot in the shoe. It will just slide down to the bottom of the front glass guide channel. Then remove the two nuts that secure the regulator arm guide slide channel to inner door panel. This is a short metal channel with two studs pressed in. It's rearward the main regulator gear mechanism. The lower rear arm of the regulator rides in this channel. Next remove front and rear up limit stops. The front stop ( a little "L" bracket with a single bolt ) is inside the top of the front glass track. The rear stop is a die cast piece attached to the top of the rear glass track.
You can now crank the glass upward and slip it off the regulator arms.
