You shouldn't use shoulder bolts with a stock AMC flywheel. Stock AMC flywheels V-8s and 6s are not counterbored for shoulder bolts. Hays and Mcloud flywheels are counterbored for shoulder bolts. Always check the length of the shoulder under under the head of the bolt, because blots are available with different lengths of shoulders. Pins to locate pressure plates are usually on lower torque capacity clutches.

Hays flywheels are counterbored for pressure plate shoulder bolts. Their bolt kits should have the correct shoulder bolt under head length. AMC cranks are not counterbored to accept shoulder bolts. The thread engagement in the crank is not deep enough to allow counterboring the crank.

Stock AMC flywheel bolts are what I use to attach the flywheel to the crankshaft. New bolts are available from several AMC venders. You should tighten these bolts in a criss-cross pattern to the factory recommended 100 to 110 foot/lbs. I always torque them in three steps. I use 30, 75, and 100 ft/lbs.increments. Stock bolts are already 1/2" x 20 grade eight good bolts.

If you have centering pins then that should be used for aligning the PP versus the bolts. The alignment pins were drilled specifically for alignment. Shoulder or not I doubt it would really matter. The shouldered part would have to be snug against where they slide into the PP. I used ARP on a Mccleod flywheel and I have no issues. I have ARP on all vital areas and on top for appearances.

Shoulder bolts should only be used for locating the pressure plate on Mcleod and Hays flywheels. Neither one of these flywheels has centering pins and need anything other than stock AMC flywheel to crank bolts. I have turned 7500 rpm using AMC stock bolts with a Hays flywheel on a 401 crank and made over 400 quarter mile passes with no problems.

ARP makes Chevrolet V-8 pressure plate bolts in both High Performance and Pro Series with a shoulder. If you bought a clutch kit from Hays or Mcleod you get pressure plate bolts with a shoulder. ARP also makes flywheel to crank bolts in 1/2" x 20 and they are 1" long. These bolts are made for Top fuel in 8740 and L19. They are $43.62 in 8740 from Summit. In L19 they are $113.22 from Summit. Neither one has a shoulder and I think they are too long for screwing AMC stock, Mcleod or Hays flywheels to AMC cranks in any case. Please check how far 1" long flywheel to crank bolts stick out the back of an AMC crank flange.
