Basically all you need to do is make sure the top of the intake port is even with the top of the head. I've found that if you align the outside of the intake top edge with the outside top edge of the head you will be really close inside as well, about the same as a stock application. The two tabs on the bottom of the 4.2" intake with the holes for the alignment dowels need to sit on TOP of the dowels instead of in the holes. You may need to file the bottom of the tab a bit to align the tops of the ports. A rounded or V notch at the bottom will help to align them a bit. Once you do that you can gasket match the ports if desired, but for a stock rebuild it's not really necessary. Easy to do and doesn't hurt though. Just takes a file in most cases, a Dremel and grinding stone helps on the iron head though.

As Farna mentioned.....I V notched the bottom of the dowel pin tongues as mentioned to fit a Clifford 258 4bbl manifold to my 4.0 head and it lined up perfectly.
