My pops has a 304 with in edelbrock intake, ede 600 carb,hooker headers,etc.  I put different bearings and a little bigger comp cam in it a few years ago.  The heads were redone (the shop didn't put harden seats in) ever since it has been using oil.   

It sounds nice but its kind of a turd. 

I found a 360 from unknown origin on craigslist that supposedly has good compression and low miles.  

Wondering what would all need to be done/recommend doing with the swap.  

Any issues reusing the factory automatic or would it be worth finding a 727?
Intake,carb,headers should all work.
any difference between 304 and 360 heads?

304 heads are smaller valves and will fit a 360 for mor low end torque, but will sacrifice torque above 4500.

As for a 727, you will need a drive shaft from a Javelin to fit, and a 360 727 would not be required if leaving the 360 alone as is.

All you would need for the 360 to mate to your existing tranny is a 360 flex plate. Be sure the 360 has its harmonic balancer. Can't mix without a re balance of the engine.

Though if plans are to modify the 360, obtaining a 401 727 would be a better choice since your spending money, might as well add a little extra and be set in the long run.

He doesn't really care how fast it is. He had a 360 in his 74 amx and it was plenty for him.

To answer your questions, which to me look like you are trying to "re-use" the intake, carb, headers, cam from your 304 on the 360, exact fit, no problems...you don't care about the heads inside....keep the 360 intact.  A 78 will direct fit your 72 Javelin, the trans will work too....but all 360's from 1972 up in passenger cars did come with a 727 Trans.....maybe do one thing at a time, if out of a 78 Jeep, then you will need a Flex plate to bolt the torqueflight in and you need to remove the "sleeve" in the bore of the crankshaft, that is there on Jeep's with Turbo 400's behind the engine, it will come right out....if you don't remove it the torque converter snout will not engage the crankshaft.  If you just bolt the 360 up to your existing 998 trans, the driveshaft is fine, if you upgrade the trans to 360, make sure you get the transmission yoke, 727 is larger.  Then just get your original driveshaft shortened and balanced with new yoke and u-joints.....you are back in business.  Speedometer cable and kick down/feed back linkage will all direct swap.

If I do purchase it I plan on just checking the bearings (replacing if needed)
swapping cams and installing a new timing chain. 
I believe the 304 has a petronix electronic ignition upgrade hopefully reuse it.
replace water pump 

the transmission shifts ok but reading not so great reviews on the 998 
Ive got a spare tf2 shift kit for a 727/904 will it work in the 998?
maybe hold out for a motor and trans assembly then I would only have to deal with the driveshaft. 

how much better is the 401 over the 360?

If you are still inquiring about the 727. The differences between 401 and 360, is that the 401 727 has better performance parts already included. I think a bolt in sprag Is the only big option to boost it's hp rating above 600 hp. But I would recommend a good rebuild when installing the sprag.

As for blocks, they are both dependable and capable with mods. If you can find a 401 at a good price jump on it. But for the money a 360 with some mods can be easier found and more money friendly, and give you almost the same power as a stock 401.

thinking the 360 should be plenty stout.  
the 998 is looking to be 904 internals so my tf2 shift kit should work.

My vote

...install and run the low mileage 360. Unless he's hot lapping at the drags, the 304 trans(998/904) will be fine if it is in OK shape If not that trans can be built up to handle way more horsepower than a 1978 360 will throw at it.

Before engine install, any leaks , fix em, otherwise = front/rear seals, oil pan gasket, might as well do the water pump.

I'd install the shift kit and a cooler on the 998 and run it. Unless of course you plan on regular runs at the track (as wantajav said already). For a street car it should be fine. The shift kit locks the clutches up quicker so there is less drag (heat), and an external cooler is good for ANY auto trans. I'd run the cooler in the return line so fluid goes through the stock radiator cooler first then through the add-on cooler before returning to trans. Don't need a large add-on cooler, any size will help.
